I don't mean to necro, but I'm having the same problem, even with JContainers at the bottom of the mod list. Reinstalling it after installing mods, that need it is the best solution. The main problem is, that mods that come with JC sometimes hide it in a BSA. Jcontainers does not have an esp/esm file. Is there an ESP/ESM file for jcontainers?.

You must have the wrong jcontainers for your game version if it's not working CF won't work until you install a working jcontainers. I am checking it and they are loaded in the right order.
